Since Munnar is in the hills, there’s no train station nearby, which means Munnar to Alleppey by train isn’t really an option.
Going by bus would be the most direct way to get to Alleppey.
But, if you want to arrive to Alleppey in style, then you can also get from Munnar to Alleppey in part by ferry!

A bit more about how to get from Munnar to Alleppey by bus only
Always be sure to confirm bus timings because they can change.
The timings found online are good to give you an idea of what MIGHT be possible.
In the case that you aren’t up for timings available from the direct bus to Alleppey, another option could be to take a bus from Munnar to Cochin (there will be more buses to Cochin/Ernakulam than to Alleppey) and then you’ll find more buses from Cochin to Alleppey (locals will tell you “every 5 minutes”).
It may also be possible to take a bus from Munnar to Kottayam, and then Kottayam to Alleppey.
So just know that in Kerala, there’s always a way to get to your next destination!
If you’ll be arriving to Munnar by bus, you can also head over to the “station master” when you arrive at the Munnar bus station, and ask there about your onward journey to Alleppey!

Another important thing to note about taking the public bus anywhere in Kerala is that you may want to avoid taking buses that don’t originate where you’ll be getting on.
If you don’t get on the bus at the point of origin, it could be full. This could end up being a less than pleasant travel experience, especially since you are traveling with luggage.
So if you know you’ll be taking a bus that’s already en route, just manage your expectations and realize that you may be forced to stand for part or all of the way to your next destination.
For the direct bus from Munnar to Alleppey, buses will generally originate in Munnar. This means that you can likely find a seat.
